I have a Honeywell Smartfit S Plan system. I have discovered that the HW runs even if the programmer is off. I tried to disconnect the actuator but that just comes up as a fault.

Any ideas as to how I can find out why the HW is running.
 
Get in touch with Honeywell. These things run on relays and all sorts of wicth craft. Or replace it with a hard wired system, you can end up replacing more than it cost to renew.
