I assume your timer has 4 separate channels then. Are the zone and hot water valves 2 port? If all 2 port it is what honeywell call S plan plus, very easy to wire up. Fsu to timer, timer to stat, stat to valve, valve to pump, pump to boiler.

first question is do you need time and temperature seperate on each channel?if yes you need a four channel timer(not something ive seen but sure they exist ) or two two channels
if however two of the zones can share a time control you can get 3 channel clocks then just wire up normal s plan style for each channel
with that many wires youll find a normal wiring center a bit tight so get a larger enclosure box and strip connectors
just re read the op cant see why towel rails and hot water cant be on one time channel

You can do away with having multiple channels if you put each of the heating circuits onto a separate programmable thermostat which will have it's own commands and talk to the zone valves. You can then have a basic programmer (one or two channel) which can be used to programme the zone valve on the hw side. This saves the multiple channel controller along with separate thermostats. The DRT2 or CM907 would fit the bill for the zones. As to the wiring centre contents, it is good advice to get a larger wiring centre (and an electrician to hide the wires).... Let us know which way you skin the cat....
